So....a 3day blackout on the main tank would make them go away? I would expect most fish and corals to be able to survive that!

It took a week to completely die off. Everything will die without light for so long.

I think you are right with starting over.
I also think to separate your new rock from the old system.
With hydroids I tried everything to kill them. They always came back. You may want to see if you give the sample light again to see if they come back.
